Bandai's logic is that by making colored LEDs they can sell more units since people wouldn't be able to reuse the same unit for kits that need different light colors, for example, since you can't use MG Exia's green LED on a GN-X that needs a red one, you would be forced to buy a red one just for that kit. But of course, with little skill you can always modify or build your own LED units.
It's just another way for Bandai to milk gunplas, like selling those extra joint parts and manipulators for the "new" 10-years-old-rehashed SEED HG kits instead of making a v2.0 with those parts included.
